Town were trailing to Jon Vance’s goal after 28 minutes and they survived a scare when Simon England hit the bar.
But Thatcham battled back after the break and got their reward just in time when Graham Mercieca handled and James Clark netted from 12 yards.
Thatcham end their league campaign at home to Wimborne Town on Saturday, but after that have a cup final date on May 2 when they play New Inn Sports in the final of the Basingstoke Senior Cup.
Thatcham won though by demolishing Wessex League Alton Town 7-1 at Waterside Park on Wednesday night with goals from Clark (2), Carl Self (2), Jemel Johnson and Shane Kingston.
The final will be played at Alton Town’s Bass Ground.
